Sounds like you need to change accountant. The only situation where you'd zero rate your labour and vat the materials is where a customer of yours is building a new dwelling, buying materials off you as one invoice and then later coming and asking you to install them and invoice separately for the install.
If you're lucky , you've only ever paid over to HMRC the vat you charged in the materials and they consider you a supplier rather than an installer. As is, if you supplied and installed materials and charged differing vat On a dwelling other than new build then hmrc could ask you to pay them the vat you should have charged the customer. That could be quite a bill for you
It sounds like you might now be looking to self build. As J has outlined, some fees for clean work aren't reclaim able under the self build scheme. Consider selling your services as a vat registered business, to your wife/self, so you can provide yourself with a house build package that includes the pro fees, then the business can reclaim them and decide to make it part if the package and not pass them on to the customer
